Many scripting/programming languages use the API like the Perl module DBI::SQLite, PHP's data objects with the SQLite driver, or just straight C programs. Most use the SQLite C API to interface with the SQLite db. It is embedded in many popular programs used today. Being an embedded database it becomes part of the program that hosts it.
